ADFA-5331

Fixes the fatal UncheckedIOException: close failed: EIO thrown from ZipFile$CleanableResource.run on the FinalizerDaemon. In the 5 days before this PR it had 40 events from 30 users across GlitchTip issues CODEONTHEGO-6, -1A, -17, -6P, -TP and -T4, and it still happens on C-r-1006-1153.

Cause

CombinedJarScanner.scan(Path) yielded symbols from inside jar.use {} in a sequence {}. BackgroundIndexer stops consuming the sequence when its job is cancelled (a re-index of the same jar after a build, or closing the project) or when insertAll throws. An abandoned sequence never finishes its use block, so the JarFile was left to the GC cleaner. The cleaner closes it on the FinalizerDaemon. On FUSE shared storage (/storage/emulated/0/CodeOnTheGoProjects) that close can return EIO, the exception is uncaught, and the FinalizerDaemon thread dies.

The earlier fixes (#852, #1222) went into zipfs2, which never creates a java.util.zip.ZipFile, so they couldn't affect this trace. The swallow in IDEApplication.isNonFatalGcCleanupFailure (#957) doesn't stop the fatal report either: Sentry 8.29 installs its handler after ours, records the FATAL event, and only then delegates to us.

Fix: index JARs through a Flow

  • CombinedJarScanner.scan(Path) now returns Flow<JvmSymbol> built as flow { JarFile(...).use { ... emit(symbol) } }, the same shape as JarSymbolScanner.scan(Path). A collector can't abandon a flow: on cancellation or a downstream error, emit throws inside the builder, so use always closes the JAR. Operators such as .filter {} keep that guarantee.
  • BackgroundIndexer.indexSource, indexSources and JvmSymbolIndex.indexSource take a Flow. Collection runs in withContext(Dispatchers.IO) (no flowOn, so there's no thread hop per element) and inserts in batches of 500 through the unchanged Index.insertAll(Sequence). Index, SQLiteIndex and InMemoryIndex are untouched.
  • Every emit checks for cancellation, so a cancelled job stops at the next symbol instead of reading the rest of the jar. That also covers the first suggested fix in ADFA-4993 (freeze on close while android.jar indexes); the freeze hasn't been re-measured on a device.
  • If the flow fails after its last emit (e.g. EIO closing the JAR), the collected partial batch is still inserted, then the job reports Failed. On cancellation, nothing more is inserted.

This went through one revision. The first version made the sequence AutoCloseable and had the indexer close it with (entries as? AutoCloseable)?.close(). Review pointed out that a wrapped sequence silently skips that close, so it was replaced by the Flow design.

Review follow-ups

  • Job tracking: a job is untracked from invokeOnCompletion, registered after the job is stored, and removes only its own entry. This fixes three cases: a cancelled job removing its replacement for the same source, a fast job finishing before it was registered, and a job cancelled before its body ran staying tracked forever (CodeRabbit). CoroutineStart.LAZY is no longer needed.
  • JvmSymbolIndex.indexSource KDoc updated for the Flow contract.

Verification

  • Unit tests: :lsp:indexing 90/90 and :lsp:jvm-symbol-index 91/91 pass, and :lsp:kotlin compiles. Each new regression test was run against the code without its fix and failed for the reason it is named for:
    • flow closed on insert failure and on cancellation
    • a .filter {}-wrapped flow still closed on cancellation (the case that broke the closeable design)
    • the last batch flushed when the flow fails after its last emit
    • the replacement job stays tracked; a fast job and a job cancelled before it runs are untracked
    • CombinedJarScannerTest: scan(jar).first() releases the JAR's file handle (open-fd count; fails with use changed to run)
  • Emulator, leak: Pixel 9 AOSP, arm64, Android 16, debug build with StrictMode. Each run empties the JVM symbol index, opens Calculator, closes the project as soon as indexing starts, and forces a GC:
Build Runs Jobs cancelled mid-scan LeakedClosableViolation from CombinedJarScanner
baseline (stage dbeb7b2) 4 6-17 per run 2 in every run
closeable-sequence version (5f8a511) 3 6-9 per run 0
Flow version (2b3515a) 3 8-10 per run 0

The baseline violation shows the GlitchTip path exactly: allocated at CombinedJarScanner$scan inside SQLiteIndex.insertAll, closed by ZipFile$CleanableResource.run <- Daemons$FinalizerDaemon.doClean. EIO itself can't be triggered on the emulator; the leaked handle it comes from can.

  • Emulator, performance A/B: one APK holding stage's Sequence indexer and the Flow indexer, switched at runtime and compiled with -m speed. That code is on a local measurement branch, not in this PR. Four interleaved full indexes of Calculator from an empty DB:
    • Per-jar symbol counts were identical in all four runs: 109 jars, 194,726 symbols.
    • Wall time: legacy 809 s and 713 s, Flow 299 s and 742 s. That's no measurable slowdown, and run-to-run variance exceeds any difference between the paths.
    • The 12+ minute index of android.jar happens on both paths. It's tracked separately in ADFA-6476.
  • No UI change, so the font-scale check doesn't apply.

Sibling sweep

  • Searched every sequence {} in the repo for a yield inside use {}. Tier3AssetWalker matched, but it closes before it yields, so it is fine.
  • JarSymbolScanner / KotlinMetadataScanner already use flow {}.
  • The only callers of indexSource, indexSources and CombinedJarScanner.scan(Path) are JvmLibraryIndexingService and JvmGeneratedIndexingService; both compile unchanged.
  • Left alone:
    • DexClassLoader resource jars (templates, plugins) can also reach the cleaner, but those files sit on internal storage.
    • The handler ordering with Sentry, which only changes how the crash is reported.
    • ADFA-4993's other two fixes (a timeout on BackgroundIndexer.close(), moving destroy() off the main thread).
    • The partly-indexed-jar-counts-as-cached issue noted in ADFA-6476.

CombinedJarScanner.scan(Path) yielded symbols from inside jar.use {}.
When BackgroundIndexer abandoned the sequence (job cancelled by a
re-index, project close, or an insert error), the use block never
finished and the JarFile was left to the GC cleaner. The cleaner closes
it on the FinalizerDaemon; on FUSE shared storage that close can fail
with EIO, which is the fatal UncheckedIOException in GlitchTip.

The scan sequence is now AutoCloseable, and BackgroundIndexer closes
any AutoCloseable sequence when the job ends, catching close errors on
the indexer thread.

📝 Summary
  • CombinedJarScanner.scan(Path, String) now returns a cold Flow<JvmSymbol>. It closes the JAR when collection completes, fails, or is cancelled.
  • BackgroundIndexer.indexSource and indexSources now accept flows. The indexer collects on Dispatchers.IO, inserts entries in batches, and inserts entries already collected if the flow fails. It rethrows cancellation.
  • Job tracking now removes the completed job for its source through a completion handler. This handles jobs cancelled before their body runs and prevents an older job from removing its replacement.
  • Tests cover flow cleanup on insertion failure and cancellation, JAR closure after partial collection, and job tracking in cancellation and early-completion cases.
  • Risk: changing providers from Sequence to Flow is an API change. Callers that provide sequences must migrate.
  • Test results were not independently verified. The supplied PR notes report passing unit tests and emulator checks, but EIO itself was not reproduced.
📝 Summary

Walkthrough

Indexing providers and the JAR-path scanner now use Kotlin flows instead of sequences. BackgroundIndexer collects flows on Dispatchers.IO, inserts entries in batches, and reports progress. Tests cover resource closure, partial insertion after failure, and job tracking.

lsp/indexing/src/main/kotlin/org/appdevforall/codeonthego/indexing/util/BackgroundIndexer.kt, lsp/indexing/src/test/kotlin/org/appdevforall/codeonthego/indexing/util/BackgroundIndexerTest.kt
indexSource and indexSources now accept flow providers. BackgroundIndexer collects on Dispatchers.IO, inserts batches of 500, and reports progress every 1,000 entries. It inserts a partial batch after an ordinary collection failure and rethrows cancellation. Job cleanup removes only the job still registered for that source. Tests cover flow closure, partial insertion, and job tracking.

The JAR-path scan overload returns a flow and manages the JAR with use during collection. JvmSymbolIndex.indexSource accepts a flow provider. A test checks that the JAR closes when collection stops after the first symbol. The other scanner overload and index query behavior remain unchanged.

- F29: a finished job removes only its own activeJobs entry, not a replacement's.
- F30: launch LAZY, register, then start, so a fast job cannot finish before it is tracked.
- F34: iterator() after close() yields nothing and opens no JAR.
- F36: JarSymbols tracks its one open JarFile in a volatile field, not a queue.
- F37: JvmSymbolIndex.indexSource KDoc documents the close and warns against wrapping.
- F38: close failures catch Exception only, and the activeJobs removal runs before the close.

- F31: CombinedJarScanner.scan(Path) returns a Flow that holds the JAR in use {}, so wrapping it (e.g. filter {}) can no longer skip the close; the AutoCloseable cast is gone.
- F32: cancellation now stops the scan at the next emit.
- F33: BackgroundIndexer collects in batches and flushes the last batch even when the flow fails after its last emit (e.g. EIO on the JAR close).

This FD-count test runs only where /dev/fd exists.

File("/dev/fd").list() returns null on Windows, and the !! then throws an NPE. This test fails on any Windows developer machine. If CI and the supported developer machines are only Linux or macOS, the test is acceptable. Otherwise, skip the test with Assume.assumeTrue(File("/dev/fd").isDirectory).

The job body's finally removed the activeJobs entry, but a job cancelled
before its body runs never reaches that finally, so it stayed tracked.
Register invokeOnCompletion after storing the job instead; it runs for
every completion, including cancel-before-start, and runs at once if the
job already finished, so CoroutineStart.LAZY is no longer needed.
